Might be a dumb question but Would anything happened if I unplug the fan from the sysfan port on my mother board and run the fan via the splitter on my h100iv2 and leave the sys fan unplugged?

As long as you have a cpu fan youre golden pony boy

Only need a fan or the signal cable from the h100 on the cpu fan. If something isn't there your system will alert you, it's a failsafe in case whatever is cooling your cpu fails. Anything else is up to you.
