The past few hours I've been pondering on how I'd go about making my bonified school computer look decent..

How would I go about swapping cases, adding leds and whatnot?

Check the form factor on your motherboard and buy the case you like that supports it. Everything else should be easily swappable.

The only issue you may face is if you own a generic branded motherboard. Dell, HP, etc all make their own form factors and you wont be able to fit the motherboard in a standard ATX case. So you'll be stuck wtih your current. But if your machine isnt from one of those companies it'll definitely fall into one of those form facotrs and you 'll be able to get a case no worries.
