Hello everybody, I have decided to send back the ThermalTake pump as it started beeping again and failed to start today. Anyhow, I accidently short circuited (fried) my second CPU fan header which was connected to the pump. My main CPU fan header is connected to the radiators and fans on them at current.

So my question is; do i connect my radiator and fans to the CPU header or the system Fan header? And which should I connect my pump to? ( 1 usable cpu header and 2 system Fan headers)

It's always better to use an AIO-pump header so that the BIOS and possible software can better manage the pump and AIO itself. Radiator fans are more or less a non-issue. Any CPU/CPUOPT-header is fine, but if you connect them to the chassis headers that may work, but prove to be an issue, since chassis headers work off of motherboards VRM-temps, not CPU temps.
